When Yu Narukami moves to the rural country town of Inaba to live with his uncle while his parents are away on business, he's expecting a lot more peace and quiet than he's been used to in the big city. Instead, the peace has been shattered as a rash of mysterious murders and kidnappings sweep the countryside. With the police stymied, Yu finds himself joining with a group of seven other teenagers in a desperate bid to solve the mystery. A mystery that is somehow connected to both the local weather patterns and a strange TV world which Yu, his friends and the enigmatic killer can all enter.

Brothers Shin & Jun Kanzato return to their hometown of Ayanagi City to reunite with their older sibling & police chief Ryo. Shin grows suspicious when Ryo, knee-deep in a grisly murder case with impossible victims, tells the two to turn back. This suspicion deepens when Shin develops a mysterious ability called "Persona", and finds himself under assault by those with the same power. After realizing the value of life and the importance of his own allies, Makoto finally got his smile back. He finds himself learning more about those comrades and getting closer to them. Makoto and his allies engage in life-or-death battles with Shadows in order to end the Dark Hour. Through the battles, some must face the deaths of friends and family, some must notice what precious things must be protected, and some must find meaning in the battles that have occurred. In front of Makoto, the mysterious transfer student Ryoji Mochizuki appears. When the group greets a new morning, the gears of fate begin to turn. A fight revolving around each of the heroes' bonds begins...

In the spring, male student Makoto Yuki transfers to Gekkoukan High School. However, as he heads to his new dormitory, listening to the music on his headphones, he is stopped. More precisely, time has stopped, and the people who were around him turn into coffins. Makoto learns that this period of time hidden between the minute of midnight is called the Dark Hour, a time when monsters called Shadows appear. Suddenly made the leader of his fellow classmates Yukari and Junpei by his upperclassmen Mitsuru and Akihiko, Makoto must learn empathy, his connection to his comrades, and the meaning of death. With the power of his Evoker aimed at his head he awakens a Persona and fights against the Shadows threatening to attack his world from the mysterious tower of Tartarus.

The story focuses on the 16-year-old Protagonist after he is transferred to Shujin High School in Tokyo. Staying with friends of his parents, he meets up with two fellow students, problem child Ryuuji Sakamoto and withdrawn Anne Takamaki, and a talking, shape-shifting cat-like creature known as Morgana. During his time there, feeling suppressed by their environment, the four form a group known as the "Phantom Thieves," working together to carry out heists and encountering mysterious phenomena along the way.

Akito Kobayashi has always had an interest in the occult, and when he learns to control demons though the help of a computer program he created and magnetite, the essence of human life, he plans to unleash hell on earth. The only hinderance may lie within his old friend Kojiro Soma, who has the ability to stop the destruction, if he can find it within himself to do so.
