Cyborg detective Batou is assigned to investigate a series of murders committed by gynoids—doll-like cyborgs, which all malfunctioned, killed, then self-destructed afterwards. The brains of the gynoids initialize in order to protect their manufacturer's software, but in one gynoid, which Batou himself neutralized, one file remains: a voice speaking the phrase "Help me."

Professor and archeologist Rayna Kizuki holds an ancient artifact of the Ords given to her by her grandfather to protect. Two young girls, Mai and Mami, try to steal it from her in the hopes the artifact will lead them to treasure. Nora Scholar is now an interstellar bounty hunter, pursuing a powerful psychic on the desolate mining planet, Dazzle. There she befriends a would-be dancer named Max. Together, they take on the ESPer, Fuuchino, and his oversized bruiser of a brother, Touchino.

The plot of Open Your Mind follows the extraterrestrial origin of life, coming from outerspace as six deities (Intermission act), evolving into water (Sho-ho) then emerging to the air (Hyakkin) and to the ground (Ku-nu). Each one of these creatures rules one of the six elements of the godai philosophy, i.e. Earth, Water, Fire, Wind (referred to as kaze in the Hyakkin chant), Sky and Consciousness (referred to as "Awakening" in the movie's title).
