The Makai fight a secret war against the demon forces known as Horrors, evil creatures that manifest themselves through darkness to devour Humanity. On the frontlines are the Makai Knights, given the task of watching over a district and eliminating any Horrors that manifest there. GARO follows the tales of the Knights bearing the title of ‘Golden Knight Garo’, and their duty to vanquish the Horrors and protect Humanity from the darkness.

Yū Amagi is a slightly eccentric detective who has been assigned to the Twelfth Section of the Tokyo Metropolitan Police Department's First Investigative Division from the Lost and Found Centre. The Twelfth Section is called the "graveyard of detectives" and ridiculed as the "banishment room where hardened detectives who cannot be fired are sent." Its assembled detectives Kōsuke Samura, Takumi Yamashita, Keita Nagasawa, Tamaki Mizuta, and Masatoshi Katagiri are elite and yet oddballs. Amagi appears fixated with time which seems to have no relation with a case. Raising questions about the timelines of the perpetrator and victim derived from the estimated time of death, time of crime, time of alibi, and time limit, he searches for the meaning of "blank time" which arises from this. He obsesses over the weight of every minute and second of time because of some incident.
Inami and Tamaru work at the Public Security Mobile Investigation Unit Special Investigation Team, a team made up of specialists with different expertise. Inami tackles criminals with showy maneuvers, while Tamaru corners criminals with cool calculation. Together, the team tackles terrorists, new religious cults, military spies, secret narcotics organisations and complicit politicians.
Soichi Kurei is a magazine editor. He is currently working on popular manga series Million Joe. The writer of the manga series is Tsuneo Magata, but he suddenly dies. Soichi Kurei is devastated because he feels Million Joe should be finished. Soichi Kurei then makes a suggestion to Tsuneo Magata's chief assistant Ryota Terashi. The suggestion is to hide the death of Tsuneo Magata and for Ryota Terashi to finish the manga series using Tsuneo Magata's notes.

The First Investigative Division is the star unit of the Tokyo Metropolitan Police Department. Jun'ichi Ōiwa, the head of the division, leads around 400 elite detectives. A story of Yagyu Jubei, master swordsman from the well-known Yagyu-Shinkage school in the Edo period. Even decades after the establishment of the Tokugawa shogunate, many were framing plots to topple Tokugawa's political system. The master of Yagyu-Shinkage school, Yagyu Munemori who serves the third Tokugawa shogun Iemitsu is commissioned to keep an eye on Daimyo lords all around Japan.
