Takeshi Hongo is a promising young man with a passion for motorcycle racing. However, his dreams are suddenly ruined when he gets kidnapped by Shocker, the evil secret organization planning to dominate the world. After being remodeled into a cyborg, Takeshi escapes and swears to protect the world from the inhuman monsters.

Out of the blue, monsters usually living beneath the Earth’s surface began to attack the terrestrial world. They were called the Underground Hades Empire Infershia. The Ozu Siblings of Makito, Houka, Urara, Tsubasa, and Kai hear from their mother, Miyuki, that they are the Magicians of Justice to stand against the Infershia. More mysteries unfold with the appearance of Ryo Ashihara, who transforms into a pre-Agito known as Gills. He seeks the truth about his father's suicide. These mysteries and others collide, as the true nature of Agito would ultimately determine the fate of humanity.

Takumi and his six-year-old son, Yuji, haven't come to terms with their wife and mother's death. One day, they meet a woman with an uncanny resemblance to her sheltering from the rain near their home.

Shouichi encounters a teenage girl called Sayaka, who ran away from a military facility because of an attack by the Ant Lords. Sayaka has a supernatural ability to foresee the future. Risa Fukami, of the military group GA, wants to use that power to enhance the newly-made G4 System, which was based upon designs stolen from Ozawa. Now, Agito and Gills must fight to stop the Ant Lords' attack, as G3 and G4 settle their score.

Shouichi encounters his old friend and caretaker Dr. Higashi Kunieda. Dr. Kunieda, a friend of Yoshihiko Misugi, took care of him while he was hospitalized with amnesia. After catching up on a year of separation Shouichi abruptly leaves to house to fight an Unknown as Agito Burning Form. Unfortunately, after the Unknown flees Shouichi loses control of himself and attacks Dr. Kunieda, who followed Shoucihi and watched him transform. Dr. Kunieda managed to calm him down but Shouichi becomes to afraid of himself and runs away.

Saori is a young woman struggling to make her way in life. Her gay father, Himiko, had abandoned Saori and her mother years before. Now her father's young lover Haruhiko shows up to tell Saori that her father is dying of cancer. Still angry with her father but in need of money, Saori travels to the House of Himiko, a nursing home established by her father for gay men. Over time, a tenuous relationship begins to develop between Saori, her father, and Haruhiko.

Rica and Kengo have been living together for the past four years. It's been a very happy time for Rica; the only dark spot being an accident she caused during a shoot for a commercial in which Kengo's good friend, Shibata, nearly lost his life. The memory of this event weighs heavily on Rica's conscience. One night Kengo tells Rica that he has fallen in love with a charming but inscrutable woman named Hanako.
