100 years ago, the last remnants of humanity were forced to retreat behind the towering walls of a fortified city to escape the massive, man-eating Titans that roamed the land outside their fortress. Only the members of the Scouting Legion dared to stray beyond the safety of the walls – but even those brave warriors seldom returned alive. Those within the city clung to the illusion of a peaceful existence until the day that dream was shattered, and their slim chance at survival was reduced to one horrifying choice: kill – or be devoured!

Tomoya Okazaki is a third year high school student resentful of his life. His mother passed away from a car accident when he was younger, causing his father to resort to alcohol and cigarettes. This results in fights between the two until Tomoya's shoulder is injured in a fight. Since then, Tomoya has had distant relationships with his father, causing him to become a delinquent over time. While on a walk to school, he meets a strange girl named Nagisa Furukawa who is a year older, but is repeating due to illness. Due to this, she is often alone as most of her friends have moved on. The two begin hanging out and slowly, as time goes by, Tomoya finds his life shifting in a new direction.

Taking place in the year 1937 on the eve of World War II, the story involves a mysterious spy training organization known as the "D Agency." The organization is established by Lieutenant Colonel Yuuki from the Imperial Japanese Army. His ideals lead him to recruit people beyond military academy graduates and personnel, while training them to become skilled agents in arts of manipulation. These agents would become a specialized team to conduct operations. One such antihero agent, under the name Jirou Gamou, goes on a harrowing mission to uncover secret documents titled "Black Notes," while battling forces from within and without his own ranks.

The story follows Motoko Kusanagi, a highly skilled member of the military, whom upon meeting Daisuke Aramaki, a current chief of the Public Security Section 9, in less than desirable conditions struggles to clear her name whilst forming her own independent team with the highest priority under the sponsorship and guidance of the chief Aramaki himself.

When a ghost-infecting virus known as Fire-Starter begins spreading through the system resulting in the assassination of the Japanese Prime Minister, Major Motoko Kusanagi and her elite team of special operatives are called in to track down its source.

One day, a woman named Chiyome Hesogakure with a child named Chinzō visits the Nohara family and claims that she is the real mother of Shinnosuke and takes him away to a Ninja Village. In the Ninja Village, the Hesogakure family has been protecting "the earth's navel" by blocking it with a pure gold stopper using the "Mononoke technique" that has been passed down from generation. If it comes off, the earth will wither, the rotation will stop, and the "tomorrow" of the world will be lost! It is up to Shinnosuke to reveal the mystery of his birth and protect the future of the earth and the "tomorrow" of his family.

High school student Dai Miyamoto has his life is turned upside down the day he discovers jazz. Someone hacks the Logicomas, and Batou enlists the help of former army intelligence officer Ishikawa and former air artillery expert Borma. The upcoming installment's story takes place amidst signs of postwar reconstruction in the winter of 2028. Tensions are rising in New Port City as demonstrations are held concerning the interests of foreign cartels. This leads to a shooting incident involving riot police. It all started with a cyberbrain infection released by the terrorist "Fire Starter." An independent offensive unit led by Makoto Kusanagi entrusts the suppression of the situation to their ghosts and aims for their own justice. Below the surface of the incident, lies the "tin girl" Emma and the "scarecrow man" Burinda Junior. As Kusanagi deals with the incident, she draws near to what those two ghosts were seeking.
