The Dokutake ninja steal a shipment of saltpeter from Shinbei's papa. They plan to use it to create medicine that will make them fly and become super-ninjas! Danzou, who's father was transporting the goods, stows away and is taken to the Dokutake's secret headquarters. When Shinbei informs the school, Yamada-sensei and Doi-sensei rush to help. But Hagumi decide to take matters into their own hands and try to rescue Danzou themselves. Things don't go according to plan, though, and soon they all need to be rescued too. Fortunately Rikichi, Yamada-sensei's cool son, is around to help out! In fact,before long everyone gets into the act! But can Rantarou and his friends stop Happousai before it's too late?
The Ninjutsu Academy students return from summer break to hear that due to one of Komatsuda's mistakes, all their summer homework was mixed up. As a result Kisanta, who received an assignment meant for a sixth year, has gone missing after trying to sneak into Oomagatoki Castle to steal their lord's fundoshi. A group including Shinbei and Kirimaru is sent to rescue him, but since Oomagatoki is at war with Tasogaredoki Castle it might be a difficult mission.

The Straw Hats visits an island, known as Mecha Island, where a fisherman sings an old folk song about a Golden Crown. Searching for that mysterious treasure, they find a hidden entrance into the island. The island's leader, Ratchet, impressed with the find and in search of the Golden Crown himself, invites the crew to join him in his search and the crew along with Ratchet and his henchmen enter the cave. As it turns out, the islands true form, is that of a giant turtle. Ratchet, who had known this all along, uses his mechanical castle to take control of the turtle, in order to use it, to take over the world. Now the Straw Hats have to stop not only Ratchet, but also the helpless turtle, from crashing into a nearby island.
A girl named Olga is pursued by both the World Government and a man named Mad Treasure, as she is the only one who knows the location of the Pure Gold, a substance that can buy the entire world. Olga ends up sailing with the Straw Hat Pirates, and they journey to find the Pure Gold on the lost island of Alchemi, which is located inside the stomach of a large angler fish named Bonbori.
Ryo Saeba works the streets of Tokyo as the City Hunter. He's a "sweeper" and with his sidekick Kaori Makimura, he keeps the city clean. People hire the City Hunter to solve their dangerous problems, which he does with a Colt Python.
